So in it's push for a championship last season Team A trades it's 2009 2nd, 5th, and 6th round draft picks to other teams to bolster his lineup for a run. Fast forward to 2009 draft and Team A will be three players short at the end of the draft. How would you allow this team to fill out his roster?

 
He would have to wait for waivers in my league.

We now have a keeper system where people can keep any number of players, so that's what we do.

 
You NEVER let teams trade uneven number of draft picks............so Team A might trade its 2nd, 5th and 6th round picks as you say BUT they would get back picks 15, 16, and 17 (or whatever) from Team B,

Same with minor league draft picks - they may trade higher for lower, but everyone has the same number of picks for that draft.

That's what I believe is fair. Some teams want to automatically give him the other teams' 15th and 16th rounders. Without it being part of the original trade, I don't think it's fair that he gets these picks, he must pay for additional pickups after the draft. Another suggestion is a supplemental draft to fill out rosters involved in the trades, at no charge for the pickups.

:blackdot: Agreed, I've already told them that's a rule we're putting in for this year, we just need to agree on settlement for this years' draft.
 
We have a supplimental draft right after the real draft is over for teams to fill in those type of holes due to trades. Basically, the "draft" keeps going for the teams that need players.

 
if a team is short on picks he has to wait until the waivers or free agency open.

usually a few days after the draft, but about a week or so before the season begins.
