Simply from a physical ability standpoint (without regard to situation), he might be the best TE in the league. His situation isn't bad, either.
I have both as well, fortunately my league combines WR & TE so I can keep, and start, both.
Gun to my head, I keep Waller. Not only does he appear to be some kind of physical freak but, so far, he is producing above. He has 44 receptions on 50 targets, only one missed target per game. Those are Ty Lockett levels of efficiency (on 1.5 more targets/game) and Ty Lockett is already unheard of (also in my roster ).
The problem is that Hooper is almost as efficient (83% catch rate to 88% for Waller with only 0.5 fewer targets/game).
Still, I keep Waller he has less competition for targets, by far, and is an obvious mismatch as he had been more efficient with far less help around him. Tyrell Williams coming back is not nearly the same as having to compete with Julio and Ridley.
The good news is I think that even if you choose wrong it won't be by much.

It's close. If you have a good record, I'd look at playoff matchups and see which team faces teams that give up more fantasy points to tight ends in weeks 14-16.
