I run a 12 team/3 division league with a 13 week regular season. That means a team will play division rivals twice and all other teams once (requires a double header one week). What I would like to do is to schedule all division games in non-bye weeks. Because division games are more important for playoff ranking I know I'm going to get owners crying about how some teams get to play their division rivals twice during non-bye weeks but they had to play division rivals when their "stud" players were on bye if I don't take this into account.

Is there any schedule maker that will take bye weeks into account? I know I can do this by hand but, dang, I can already feel my brain objecting to that much work.

Why not break the schedule into an 8 week "inter-division" schedule and a 5 week (with one DH week) "intra-division" schedule?...gen each separately then overlay on the weeks of your fantasty schedule...

That would work, assuming that when I can find a schedule maker that will let me specify a 5 week schedule with 8 teams and a 8 week schedule with teams. I'll give that a try.
