Does not need to change because of the draft format per se. Our free agent pickups are free. Some may charge, and have an in season cap in order to balance off trades and pickups.Really can do what you want.

How do you setup and work free agent pickups with an auction draft format?12 Teams, $200 cap 16 roster spots.Do you set an amount for the year and leave it?
I think it's a good idea to charge for pickups, just to keep people from being stupid (like the "clever" trick of picking up and dropping every kicker on the wire the day before your matchup with an opponent whose kicker is on bye--someone posts about that every year).
What we do is increase the cap $15 right after the auction, and charge an increasing amount for each pickup (first pickup=$1, second=$1.50 and so on). The first five pickups will fit under the new cap, but after that you have to start trimming.
Increasing the cap after the auction also makes trading a little easier; trading is harder in auction leagues due to cap issues.
