What kinda wire is running along the top of your attic that would short the entire house? AND the Hvac lines?

Roofing nails don't go in trusses. They go in the roof deck (plywood).

 
The hurricane code in FL requires them to put in more nails when installing a new roof. I think k it's every 6 inches, and they are like 3 inches nails.

The run to the AC was stapled to the truss. My uncle didn't say anything about it being against code or anything, so I guess it's ok until you get roofers going ham with the nail gun.
Accidents happen. If I'm picturing this right with a somewhat normal roof...How were they to know an electrical wire would be nailed to a rafter? Seems odd to me that it would be there rather than along the ceiling joist.

Missing the trusses is not a big deal btw. That will always happen. Trusses are every 16-24 inches(mostly 24 here) and obviously you need to put a nail more than every 24 inches. Kinda crazy that a roofing nail could be long enough to hit the HVAC line. Even more crazy that they couldnt figure out that they had just hit it.

Not sure what you decided on the underlayment, but I reco going with the first 6 feet from gutter the good stuff and the rest regular.
